I'm sure this has been discussed before...

I'm looking at replacing my stock speakers in my 2000 TJ.
I'm thinking I should replace the stock soundbar to, maybe something like this?

Or should I just get better speakers (Infinity?) for the stock soundbar and fronts?

I would just get better speakers and replace the stock ones in your current soundbar. I've replaced mine with some 6.5" Infinity's that I really like. I'd like to try and ditch the sub I've got in the back...it takes up a lot of room so I'm thinking about amping the 6.5" and 5.25" Kenwood's up in the dash to see if I can get satifactory sound out of them. But I don't think that's gonna happen. I might try to fab a console sub like what's optional on the new TJs...but something that sounds better than the factory option.

So 6.5" speakers will fit in the stock soundbar?

Yes. Depending on the bolt pattern of the speaker, you won't even need to drill new holes.

If you get something with a large magnet (Boston Acoustics come to mind), you may need to space the speaker out. I believe you can purchase them from Circuit City or BestBuy.

I HAVE REPLACED the stock speakers in my 1998 TJ with 6.5" Boston acoustics speakers and they sound SOOO much better. i did not need shims, but some models may need it. it really made the soundbar rattle something awful though... i had to take the soundbar off and all apart and sealed ALL the seams and gaps in the metal with silicon caulk and used a sheet of the dynamat product (sticky-back sound deadening sheet) to stop the overhead lamp from freaking out and squeaking/rattling, and then stuffed in some polyfill and now it sounds really good. the front dashboard speakers had squeaking/rattling issues also. so i bought a pair of speaker baffles (to isolate the soundwave and sound cancellation problems) http://www.crutchfield.com/S-ozsaT9CUJZk/cgi-bin/ProdGroup.asp?g=762&avf=y and stuffed them with a lot of polyfill to stop them from wiggling and making noise. a new pioneer receiver with a parametric EQ and High-pass filter to keep the lowwwww frequencies out of the 5.25" and 6.5" speakers and now it sounds nice. and loud enough for a vehicle with a soft top.

it took me a little time but with 4 new speakers ($170) and a new receiver ($150) and some baffles ($Cool it sounds REALLY good for a subwoofer-less system.

Coreyxj is probably the expert on all the audio stuff here, he did custom installs and sales for 7 years. You can't go wrong with Boston acoustics in my book, I think they are pretty much one of the best speakers out there. I had a set for the longest time, then upgraded to some free kickers, but I want to replace those with another set of boston acoustic speakers.
