Will Besttop windows fit on an OEM soft top frame?

Which windows, and yes. The side curtains and rear will fit a factory soft top, as far as your driver/passenger side front windows you have to cut off the old one and velcro the new on on there. I don't like this cause the velcro never stay put, but the window will still function if the velcro comes off.
