Swapping a 258/ 3 speed for a 350/ 5 speed????

I own a restored 78 cj5. Everything on it is mint except the engine. It has a 258 that doesn't fire on the 6th cylinder, it is one rough runner. How tough is it to swap my 258/ 3 speed for a 350/ 5 speed. I would just rebuild my current engine, but I'm affraid it will go bad again due to high RPMs on the highway and I would prefer a 5 speed. Any input to this would be greatly appreciated. Thanks, Jay.

350- new radiator, motor mounts, throttle linkage, exhuast, fuel system based on efi or not
Trans- new adapter for t case, new d shafts, new clutch linkage, crossmember mount, etc
Confused
Just to make a few of the challenges
