Well,

Every time it rains I have problems inside my TJ. It does have half doors but anyway. When it rains or whatever,water actually lays inside the little part where the half door and the top window part meet. Know what I mean? Water also comes in and runs down the side of the door. My passengers side today was worse then the drivers side. It had LOTS of water lying in the spot I mentioned,and there was also water inside the fabric of the window. It looked rusty and brown in there..

Will this hurt my jeep any or is it normal?

I'm not sure exactly what you're talking about, but I have problems with water coming in my doors too. I've got a Bestop Sailcloth top and if I don't fold the weather stripping in when I close the door, water will come in. When I replaced the OEM top, the window frames were pretty rusty, so yeah, it'll cause you problems if it pools up inside.

that flat piece on your window is gone on mine, the rust made it just crumble

Hopefully I caught mine soon enough - I sanded mine down to bare metal then used POR15 on it.

What do you mean fold the weather stripping when you close the door? I am not sure what you mean.

How long would it take for that flat piece to crumble? From what I saw from looking behind the fabric,it is already brown and rusty...

Along the leading edge of the door above the mirror. Mine's a 97 and I discovered it was that way about a year and a half ago.

Well Code3TJ that pic you have looks like my window frame on the passengers side...the drivers side is still black with no rust and in good condition. Water does come in on drivers side but it doesnt pool one inch deep like it does on my passengers door...

How long before my passengers side window frame crumbles? ugh.

How thin is the rusted metal? If it's not too bad, you can do like I did. Sand it to bare metal so all the rust is gone and then use POR15 on it.
