K&N intake and shifting problem in 1999 grand cherokee??

Any body have this problem? I installed a k&n air intake on my 1999 jeep grand cherokee limited. It worked well at first, nice sound slight increase in power but as the car heated up the tranny felt like it wouldn't shift right. When I floored it the engine would rev but it wouldnt shift as quick as it did before. I took it to a tranny shop and the did a diagnostic check and the only code was for improper air code. they told me it was due to the filter. I switched back to the stock set up and after about 25 miles the problem seemed to be fixed. Recently I'm having the same problem with my stock intake. Could it be that I messed up the mass air sensor? If I need a new new sensor can I get one that will allow me to use the k&n filter or will I still have the same problem? Should I even bother with aftermarket or just leave it stock?

Help !!!
