In the writeup on this site the author says to run the engine when flushing it until the thermostat opens. How do I know when the thermostat is open? Is it when the upper radiator hose heats up? I know I'm stupid, but want to make sure I have it right.

Yes when the upper hose gets hot, the thermostat is open.
